The train scene is a reference to the Passion of Christ on the Cross. The pose is used to symbolize a sacrifice of one's own life for the innocent.

When Peter Parker stops the runaway train, he extends his arms in a Crucifixion pose. He absorbs the full force of the pain to save the innocent people behind him.
His side is pierced (his suit rips). He passes out from the agony. Then, the crowd catches him. They lift his limp body over their heads. Watch the camera angle: It is a perfect recreation of The Pieta (Christ being taken down from the Cross).
A passenger whispers: "He's just a kid. No older than my son." The hero is the one who bleeds for the innocents.
